Young Link
Hyrule Field
60 rupees: Get on one of the drawbridge chains, play the Sun's Song, then walk on the edge of the drawbridge (the three red rupees are invisible).- Castle Town
30-40 rupees: Right before the entrance, enter the guard's house (or Poe Collector's) and break the pots to collect 30-40 rupees. Also works with Adult Link. - Castle Town
You can sell Fish, Bottled Bugs and Blue Fire to the beggar on the market place. You earn 50 rupees per bug, 100 rupees per fish and 150 rupees per Blue Fire!
Tip: Capture a bug with a bottle, free it near a soft soil spot, there are now three bugs, take back one of them in a bottle, sell it on the market place and do this again... - Kakariko Village
40 rupees: At Impa's (house on the far right when arriving), go on the first floor - Kakariko Village
50 rupees: After bringing back the cuccos in their pen and meeting with Zelda, come back and put the cuccos back in the pen. The Cucco Girl thanks you with a purple rupee - Lost Woods
Around 100 rupees: At Forest Stage (right left right left left), put on the Bunny Hood and let the Deku Scrubs judge you - Death Mountain Trail
26 rupees: In the hidden hole with the cow, you find a red rupee and six green rupees. You just have to get out of the hole and come back for them to re-appear. - Death Mountain Trail
50 rupees: After the red flag, move towards Goron City and blow up the wall on the left - Goron City
100 rupees: After getting in, go left, blow up one of the three dark rocks and take the far away path. Blow up the dark rocks to find two chests deeper in the room - Sacred Forest Meadow
50 rupees: Where you fought the Wolfos to be able to go in, place a bomb around the central area. Jump into the hole, move on and take care of the two Wolfos. A chest containing a purple rupee will appear - Zora's River
50 rupees: Each time you learn a new song, go see the frogs and make them listen it by standing on the branch in the water - Zora's River
Around 40 rupees: Under the waterfall located next to Zora's Domain entrance, there is a small pond where you can dive to find rupees. Then, while swimming down the river, Link can collect around ten green rupees, two or three blue rupees and a red rupee (near the Octorok below the last small river waterfall). You just have to leave the river and come back for the rupees to appear again - Bottom of the Well
200 rupees: Go in the room where the Lens of Truth were and search for an invisible chest

Kakariko Village
200 rupees: There is a hidden hole a bit further, after the tree, the Stone of Agony can help you find it. Use a bomb to reveal it, get rid of the two Gibdos and win a huge rupee!- Kakariko Village
Like as Young Link, you can sell Fish, Bottled Bugs and Blue Fire to the beggar on the market place. You earn 50 rupees per bug, 100 rupees per fish and 150 per Blue Fire! (see above) - Kakariko Village
200 rupees: After releasing the man in the House of Skulltula (by finding the 100 Gold Skulltulas), he rewards you with a huge rupee. Leave the house, go in again, talk to him again and get another huge rupee. You can do this again and again as long as your wallet isn't full! - Lost Woods
200 rupees: Go back to the two places where the two imps are. Now they are throwing projectiles at you! Attack them with your sword to win a huge rupee!
Leave this Lost Wood "room", come back and attack them again to get another rupee! - Death Mountain Trail
Stand in the stones circle, in front of Goron City and play the Song of Storms. You will find an enormous rupee in a chest. - Goron City
200 rupees: After entering, go left and take the far away path. In the room, take the "path" on the left, then use bombs or the Megaton Hammer to break (in two hits) the darker rocks, and get to a chest containing 200 rupees Zora's River
80 rupees: Go to the waterfall downstreams (in front of the entrance to Zora's Domain), put on the Iron Boots and look at the bottom- Lake Hylia
60 rupees: Enter the Lakeside Laboratory, and put on the Iron Boots to go down and reach the bottom of the fish tank - Gerudo Valley
50 rupees: After the bridge, go left, there are three rocks side by side. Destroy them with the Megaton Hammer and open the chest - Gerudo Valley
40 rupees: If you have planted a Magic Bean under the bridge 7 years ago, come back there, get on the beanstalk and collect 40 rupees on the way - Haunted Wasteland
50 rupees: In the stone structure in which you met the Phantom Guide, use Din's Fire to light up the torches - Gerudo's Fortress
50 rupees (sometimes) : At the fortress's entrance, shoot the Hookshot at the hanging sign with an inscription. - Gerudo's Fortress
50 rupees: Right above Link's cell, there is a crate containing 50 rupees. To reach it, climb under the wooden part with the Clawshot then jump towards left. There is a door on the second floor, take this way and follow the path to end up in front of a fence (there are some Gerudos on the way). To get past the fence, shoot the Clawshot on one of the beams and get on the hill to arrive right above Link's cell - Gerudo's Training Ground
200 rupees: In the left part of the Training Ground, in the room with the three Like Like, the yellow rupee is in one of the three chests hidden beneath those enemies! - Gerudo's Training Ground
50 rupees: In the central part of the Training Ground, where you have to open all the doors, the purple rupee is in one of the chests - Zora's River
80 rupees: Under the waterfall located next to Zora's Domain entrance, there is a small "pond" in which we can dive to find four red rupees. You just have to leave the area for the rupees to appear again (maybe only in the 3DS version) - Gerudo's Fortress
20+ rupees: In the fortress, there is a room with a stove and a red rupee inside it. Take it, get out, get back in, take it again... at will! - Others
50 rupees: Shoot a Light Arrow at an enemy to win a purple rupee, quite simply!
