Lots of rupees

Here are the locations where you can find rupees worth 5O rupees or more apart from the dungeons:

50 rupees - After apologizing for the Killer Bees to the school teacher
50 rupees - Give three Skull Necklaces to the sailor near the Bomb Shop, then bring him the three pigs in less than 2 minutes
50 rupees - On the second floor of the brick tower, jump from one of the windmill's baskets
2x 200 rupees - After giving 21 Joy Pendants to the school teacher, keep giving her some pendants and she'll keep on giving you rupees (200 rupees the first two times)

50 rupees - Enter the egg by crawling through the passage, blow up the rocks using bombs and open the treasure chests
50 rupees - Enter the egg by crawling through the passage, go to the second room, use the Grappling Hook on the three poles on the back wall and open the chest at the top
200 rupees - From the King of Red Lions, shoot the Grappling Hook on the different-looking tree, drop through the hole and clear out the enemies (try to destroy the wizzards first)

50 rupees - If you can communicate with Tingle (or by using a bomb), in a room under a big rock, south on the map
200 rupees - Shoot an arrow (or use a seagull) at the line of bombs hanging in the air, west on the map
200 rupees - Inside a sunken treasure chest east of the main island
100 rupees - From the left exit of the Mail Center, walk to the edge and play the Wind's Requiem so that the wind blows east. Use the Deku Leaf to hover towards the peak, regain some magic, then have the wind blow north. Hover to the next peak, and have the wind blowing west to go to the entrance in the cliff. Move on to find a treasure chest. You can get out on the other side by pushing a block

50 rupees - Win Orca's challenge and hit him 100 times before he hits you 3 times!
100 rupees - Crawl under Link's house to get to the basement
100 rupees - Win Orca's challenge and hit him between 300 and 499 times!

Note that with Orca, all the hits are worth 1 point, except special counter-attacks which are worth 2 points.

100 rupees - Inside Mrs. Marie's cabana basement
100 rupees - By defeating a Big Octo in the centre of the area, throw bombs at each of its suckers (or hit them several times with the Boomerang) before you get swallowed!
Inside the house, using your Grappling Hook, jump on the shelves and break the vases
Still inside the house, play the sliding puzzle by standing in front of the scrambled portrait and pressing A

200 rupees - [Mirror Shield required] Once you've reached the summit, fly towards the second isle and jump down the hole. Climb the blocks while moving them, then aim the light at the treasure chest north of the room and fly to it

200 rupees - [Iron Boots required] Quickly crush the four switches on the island (one with the Iron Boots, one with the Skull Hammer, one by standing on it and the last one with your sword), then drop through the hole. Prepare for a hard and long fight, which will grant you a silver rupee

100 rupees - Melt the iceberg with a Fire Arrow, then look for and light the six torches on the boat

100 rupees - By defeating a Big Octo, throw bombs at each of its suckers (or hit them several times with the Boomerang) before you get swallowed!

100 rupees - By defeating a Big Octo in the south-east part of the area, throw bombs at each of its suckers (or hit them several times with the Boomerang) before you get swallowed!

100 rupees - Once you have the Iron Boots and the Fire Arrow, get close to the strong gale and jump inside the hole at its source. Melt the ice blocks and clear out the enemies to make a treasure chest appear
